I'd doublecheck the polarity of the brake lights. LED is sensitive to + and -, but the original bulbs aren't.

are you using led bulbs and stock light sockets? or did you upgrade the whole light? on mine the problem was the ground connection in the socket, if you mess with bulb and socket, it would work till the next time i tried to use turn or brake lights.
